Runner on 3rd, leads off after the pitch, catcher throws ball down to third and hits player with the ball before player has time to get back to 3rd, balls goes to left field, Runner scores..
Ruling? Would it matter if Players feet were in foul territory and it hit her arm which was over the line in fair territory??

Doesn't matter where they were. As long as the runner didn't intentionally interfere with the throw it is a live ball.

My thoughts too, that the rule applied to a batted ball not a thrown ball. But the ump had another view this past weekend...?

Rule 8 section 7 J.3
The runner is out if they interfere with a thrown ball.

Agreed ... unless he/she made that comment about the gals arm being over fair territory ... in either case,he/she was confused ...

It is a live ball. I had an 18U player last year that would try and pull the throw just to try and make the ball hit her to score. It worked several times.
