Sam is sooooo right.
It's standard practice in calculating ERAs to exclude any runs that occur after the defense is presented with the opportunity to make the third out, as in the case you describe. Without the passed ball, F2 makes the putout at 1st for out #3. Earned runs are determined by reconstructing the inning without errors and passed balls. Wild pitches are another story.
Had the 2-out pitch been scored a WP, you've got yourself an earned run.
And, had there had been only 1 out when your runner scored on a passed ball, and the subsequent batter hit a single, you'd have to now score the run as earned, because the runner would have scored even without the previous PB.
